Since I am very uneducated on this stuff, does it also mean that they wouldn't be able to go to the national tournament in the sports (mainly looking at basketball) on the off chance that their teams won the conference tourneys? Or is it simply a loss of scholarships punishment?

Since the story didn't mention it, I doubt they lose tournament eligibility. The errors seem to have been bookkeeping in the compliance area, and the report says they were unintentional. Appears to have been incompetent, not shady. With 12 scholies lost spread over 10 sports, it shouldn't hurt competitively too much.
